You will need to do a lot of flushing after milling for each species

1.Regular cleaning schedules: Establish regular cleaning schedules for equipment, production areas, and storage facilities.
2.Sanitation protocols: Develop and implement sanitation protocols for equipment and production areas.
3.Cleaning and sanitation verification: Verify the effectiveness of cleaning and sanitation protocols.
Operational Controls
1.Segregation of ingredients: Segregate ingredients by species or feed type to prevent cross-contamination.

After adoption of All above points there will be a chance of cross Contamination of feed ingredients in feed mill but with these points if could be minimized and tries to make production in an order that cross Contamination of feed does not effect the other species.
